I'm doing a set of variations for piano in which some variations have different tempos. I'm using
the expression tool/tempo marks to indicate the tempos, e.g., quarter note = 80, etc. But I found that some of them got changed unexplicably. Are the tempo markings supposed to agree with the playback controls tempos?

No. Tempo expressions have priority over the tempo defined in the Control Playback window.
Make sure that the box "Match Playback to Metronome Marking Text" is checked in the Playback thumbnail of the expression.
Another thing that could affect the tempo is hidden Midi data, which you can clear via "Clear Selected Items" (Edit menu).

I looked for "Match Playback to Metronome Marking Text" and couldn't find it. Also I don't know what kind of Midi items I would clear. When I input my music (speedy entry) I don't do anything special with Midi.

Edit the expression. You will see a "Playback" thumbnail.
If you uncheck that box, you can still define a playback tempo with Type -> Tempo. Effect : "Set to value", enter a value.
