First, enter the notes into layer #2. Then, select Show active layer only and replace the noteheads with "X" or diamond noteheads using the Change Noteheads dialog box.

To mute playback of a specific layer, the quickest way is to use the plug-in (to be installed) JW Change -> Note Entries -> Playback -> Mute (and select a layer).
