Does anyone know of any plug-ins that automatically align the lyrics so that notes going well below the staff don't cover them? Or know of any quick techniques to clean?

You mean automatically moving the lyric baseline to avoid collisions with notes? Witchcraft!

The full TG Tools has some options for moving the lyric baselines when notes are below a certain point on the stave, but it may require some trial to get the result you want. https://www.tgtools.com

There's Jan's Perfect Layout plug-in: https://elbsound.studio/perfect-layout/
, though that's only for Windows currently, and costs 'some money'.

Hmmm what would the TG Tool be for adjusting the lyrics? Their Proportionality plug-in?

Is there also a way to manually move the baseline lower for all lyrics, or to select all lyrics in a system so that I'm not having to drag one syllable at a time?

The way I do it:

Complete all work on the project, including the final layout, where each system has the desired number of measures. Select "Adjust Syllables" from the Lyric Menu. Each lyric shows a handle. Go to the system where you want to adjust the vertical position of the lyrics. "Draw a lasso" around all of the lyric handles in that system to select them. Use the down or up arrow key to nudge the lyrics en masse.

The advantage of this way is that you can easily clear the positioning by selecting the lyrics and hitting "Clear". There is also a Lyric plugin to do this.

You can move all of the lyrics (in a verse) in a system with the second-from-right triangle, and through the entire piece with the left-most triangle.

As N. says, this should be one of the last steps.

Here is how the Perfect Layout plug-in (v1.60 to be released in the next days) handles vertical lyrics and word extension alignment with its default settings.
