"Peculiarity" in Smart Shape tool

I suppose that you are talking about the red rectangle, right?
You did not want that rectangle, but it suddenly appeared “out of nowhere”, right?
And now you want an explanation on, how you did get this, right?
I can not explain how it happened.
You tell that you used Paint.
Did you perhaps insert a rectangle you created in Paint?

I know this topic is now over 3 months old, but there is a workaround, making a "masking" expression, and a line as an expression. Not exactly what you want, but might be useful.

Running the line through the wedge without masking looks fine to me. You wouldn't normally mask a barline in a piano part if a wedge passed through. Using the text cresc. might be better still - no need for any mask.

I would suggest something simple in 4 steps:
1. go to Expression tool –> Expression selection –> clic "Create Misc. Expression –> Expression designer –> Shape
The editor is at your disposal. Use "Polygon tool" and create a squire shape. (Last double click closes the shape)
set "Fill" to "white",
set "Line thickness" to None
Ok... several times.
Assign a meta tool "W" – while holding shift, press W.
Done.
2. go to Smart shapes and while pressing "Option" (on PC "Control" probably) select TAB SLIDE TOOL.
Select the desire line and go to first note – double click, hold the mouse button and when the end note appears in "grey" (highlighted) release the mouse button.
3.add cresc. hairpin.
4. select "Expression tool" and while pressing W click somewhere between staves. No matter to which staff you'll attach the white polygon. This is your masking element. Align it. Press [enter] or [return] two times. The handles of the polygon are active and you can edit the shape.
There is a principle:
you can mask only smart shapes that are not attached to the notes.
At least in Finale 2012.
