placement of rests

In the attached file, Finale automatically places the quarter rests as they
appear in measures 6 - 8. Somehow I feel they should be placed as in
meas. 2 - 4, because they logically line up with the notes in Layer 2.
Which is more correct?

The default settings determine the default placement. They are set to put layer 2 notes with stems down and rests below Layer 1. Since the Layer 2 notes have stems down, the lower rests are appropriate. For this situation, I put the whole notes in Layer 2 and the rest/dotted half in layer 1. Then the rests will be above, and the Stems will go up on the dotted halves, as is appropriate.

So my question is now about the direction of stems. I always thought that if the note is above or on the top of the staff, the stems should point downward. And if the note is at the bottom or below, then stems point upward, as in Meas.5 of new attachment (test5).

Generally, when 2 parts coexist on the same staff, the upper part has stems up and the lower part has stems down. Look at examples in the literature and you'll see what I mean.

In Finale, they have given Worksheets and Repertoire. Look at the Bach Praeludium (Prelude in C from the WTC) to see how the stems are placed to get an idea of the standard practice.

I have re-done some of it here in a new attachment, just meas. 2 and 3.
The only difference is where my rests are; on the staff and below it. I prefer
meas.2 in this example; meas.3 seems too wide spacing. How does it strike you?

The rest should be up with the voice it's in, like this. They need to visually go together. I had to move it up slightly from what Finale did, but if you enter the music right, Finale should put the rest in the right neighborhood.

As Zuil suggests, look at some printed music. Maybe download a volume of the Beethoven piano sonatas from IMSLP.

Yes. Treble clef for the lower staff would possibly look better in this case, since the notes are quite high for bass clef. Even if there's nothing strange about motet's example above.
