Your question is not very clear to me.
Please forgive me if I misunderstand your question.

If the music is notated for alto saxophone, and you are playing the music on an alto saxophone, then the music should sound in the intended key.

If you are playing music that is written for the Alto Saxophone, then that music will (almost certainly) be in E flat.

If you are intending to write music for the Alto Saxophone, then you should write that music in E flat.

Finale does offer some help in doing the transposition for you.

I feel we're all guessing a bit at what is your question. Here is my take on what I think you may be asking:

You can enter music into Finale at sounding pitch (also known as ‘in C’) and then ask the software to transpose it later up by a major 6th (also known as ‘in E flat’ ie written C sounds as E flat) so that it is correct for an alto saxophone player to read. Or you can do this in reverse (take it as the sax player has it and ask Finale to make it as pianist would prefer to read it).

Be aware that there may sometimes be a very awkward key-signature, or inconvenient accidentals which may be better adjusted enharmonically, but these can be refined later.

Is this what you are asking?

Or is it a playback question? If Finale knows it is written for alto sax it should play back automatically with the correct transposition.

My guess as to the question is: if I'm just writing for alto sax and nothing else, and I don't care about hearing Finale play back the right pitches, can I just forget about transposition and enter the music as I want it to look?

The answer to that is yes. But on the other hand, it's easy to set up the transposing part with Finale's setup wizard. Then when you play it back it will sound at the correct pitch.
