Finale printing (to PDF) mystery

I tried printer output. But the result was the same as in case of PDF.

Hmmmm, I don't know for sure, but maybe try select all and then Utilities>Lock Systems... see if that helps...

I tried. Interestingly enough, the locking itself produced the same result as the printing.
In other words, if I lock all the systems, the arrangement of measures changes to the one when I get in case of printing.
So, the get-around should be that I should lock all the systems once then adjust the measures then print it.
Your idea suggested the solution while the Finale's mechanism is still mysterious.

Make sure "automatic update layout" is selected.
I think there is a bug where a measure can't seem to make up its mind which system it should be in. I've run across it very occasionally. Locking is indeed the solution. I always lock everything anyway when I'm done with a piece and ready to print, since minor afterthoughts like adding a cautionary can sometimes trigger unwanted flowing across systems.
