Problem 1: I want to change the value of a note. For example, I want a dotted quarter note instead of a quarter note and an eighth rest. I have tried Help many times, but I always end up erasing the note and re-entering. This is not good because it messes up the lyrics. Is there a way to change the duration of a note?

Problem 2: I entered the wrong pitch. Again, I end up erasing and re-entering. Why can't I just move the note up or down?

In Simple entry, you can change to pitch by Ctrl-clicking on the note to turn it red, then using up or down arrow. There's also the repitch sub-tool of Simple entry; read up on it in the manual.

To change a quarter note plus eighth rest to a dotted eighth, first delete the rest, then put the cursor on the quarter note and press the dot key.

I might also suggest entering all of your notes, before starting on the lyrics.

As motet said, you can change the notes or durations within the score, in a few different ways. The thing to avoid (if possible) is deleting a note that has a lyric attached. Changing the note entry won't delete the lyric, although the spacing may be slightly affected.
