Finale and Protools clash

Hi,
Sometimes I need to have my DAW open (PT10) so that I can play and transcribe into Finale simultaneously, and when I do this, a very low frequency comes and gets louder and louder (like a jet plane engine). When this happens, any note that I input into Finale gets doubled with a very low note as well. I don't have the same problem when I open it alongside a newer version of PT but I have all my plugins in the old PT. I'm sure it's a simple midi/audio incompatibility that can probably be fixed by changing something, but I can't figure it out. Hoping someone here might know! Greatly appreciated!
