Select All > Edit > Clear Selected Items > MIDI Data (only)
Finale 3.7 > 27.4.1, GPO5, ASUS laptop, 18.4'' display, Intel Core i7, 32GB RAM, WIN 10 Pro, Cubase

I cleared Midi and Tempo Marks from bar 2 to the end, made no difference,
so I added another Tempo Mark to bar 2.
Having the Flat 9th on beat one with an F9/13 Chord,
and having a Major 3rd one beat one with a Minor 7th Chord
seem to me to be odd choices.

This fixed it for me, applied to just measure 2 (though why not the entire piece?), so I don't know why it didn't work for you.
