tie on new system inverted.

I keep running into this problem: I have a tied note at the end of the a system. They tie goes up (or down), but then at the beginning of the next system, the tie is going down (or up). I tried command+F and command+L. I think sometimes it fixes it, but sometimes it doesn't, so I have to go to special tools and manually adjust the tie. What's the proper way to fix this in Finale?

The continuation of a flipped tie across a system break seems to revert to the default direction in that measyre. In your original picture, it looks like the high D in measure 361 before the system break, which is colored red, is in a different layer, which automatically flips the tie on the lower D. In measure 362 after the break, both notes are in the same layer so it's no longer flipped.
The only way to fix these situations, which should be fairly rare, I think is to use the tie tool. I don't know what you mean when you say you "manually adjust the tie" with the tie tool, but you can just click on one of the handles and type Ctrl+F--you don't have to drag anything.
