Delete 1 stem of a double stem

I'd like to delete stem of layer 1 on first C note

I assume you mean here:

Since that's the only note in layer 1 (the other layer-1 notes are really in the upper staff), you don't need two layers. Move layer 2 to layer 1, OK'ing overwriting that single note.

Then use Utilities/Stem Direction on that measure to force the stems down.
