Is there any way to name a chord "F#" when you are in the key of Gb (6 flats [Magic Mountain] )?
I type in "F#," but Finale changes it to a Gb.
My reason is that this is a pickup leading into a measure in a sharp key.

* Are you using Capo Chords ?

Try with E## - my guess is that Finale will change E## to F#.

Explanation:
The culprit is
Chord menu > Simplify Spelling

Finale will always try to simplify "one" level, so if you want to enter (Cb), you can input it as (Dbbb), and your (Cb) will be there.
