Is there a way with finale 2006 to have certain parts tacit first time only during repeat sections in the playback?

Read Peter Thomsen's explanation (bottom of page). It is exactly what you are looking for.

I have tried these instructions and I succeeding in muting the part for the first repeat, but not in getting it to play the second time. My repeats have first and second time endings. Would that affect things?

No, it should work, as long as you create a second text expression and have its playback set to "play on pass 2" and its key velocity set to a positive value, such as 64.
(Make sure your repeats are well defined as far as playback is concerned. The repeats should play back correctly. If they don't, redefine the repeats)
