A simple question: How to select only the notes in the second layer?

Switch to layer 2 and turn on "show active layer only." (I keep a button for it on my toolbar rather than using the Edit menu.)

In Finale 2005, it is done via the Options menu->Show active layer only. (More recent versions have it under another menu, "Edit" I think)
Switch to layer 2.
Then, using the Mass Edit Tool, you can select a region and apply a number of operations to it (clear, copy, paste, transpose, etc...).
