Problems with midi translations and .etf file-Finale 2004

I am looking at translations of midi files by Finale 2004--midi files
were opened in Finale, and then exported as midi files, and .etf files.
in BOTH files--and also in Finale itself, I understand-- chords with
long durations (notes also?)were truncated, and then repeated on the
first beat of the next measure...causing "clusters -like" sounds..
What would cause this to happen in Finale?
How can this be avoided?
(Ive read online where people just delete them--but that would cause a
lot of extra work, and also doesn't restore the original long durations)
What is being done wrong?
